In the near future I expect to be taking the Sequoia on a 900 mile trip. I should be able to make 400 miles or more in a day, and that will put me in VA on I-81N.
I want to get as many miles as I can, but realistically not likely to do the whole 900 in one day. What are the quiet places to overnight legitimately and inexpensively between Blacksburg, VA and Allentown, PA?

Christiansburg, VA - I-81 and US 220 Cracker Barrel. And if it was me, I'd do three days 300 miles each.

We used Allstays, everytime we visited the USA, also now while we started 2 weeks ago in Vegas, drove Death Valley, had a wonderfull time visiting the GMCWS Rally at Pahrump, following our travels through Joshoa Tree NP, Cottonwood, Jerome, Sedona and now at the Grand Canyon.

There is always Wally World if you just want to stop over night (except most locations in the Peoples Republic on the other side of the country). They are usually quieter and friendly. Much quieter than a most campgrounds. Stay away from the one in Gallup, NM. In Grand Junction, CO go to the Sams Club instead. Obviously neither of these are on your route.

This is the real shame of having Street Atlas gone. (And Strips and Treets too) With the overlays available at the Discovery Owners site, you could plot your route, and it could suggest fuel stops (I use the Costco overlay for that) as well as when you might what to find a hold up for the night. So, if you have the Wally (there is also a Wally NOP), Cabela's (Few NOP like Hammond), Cracker Barrel, and the basic ONP overlay, you can have a real good idea where you might be shutting down.
I only recently learned that RV Parky posts reviews, so I posted about the two recent bad times at Wally's. One was where the management asked that we park on the side next to a two way ramp (so power up and jake down all night), the other was a rural lot, but it seemed to be a magnetic for people that could not afford mufflers for their pickups.

I went to school in Harrisonburg... Probably the largest town you'll pass between Blacksburg and Allentown, and about halfway. There's a Cracker Barrel just south of the city, Walmart, Costco, some campgrounds, etc. Historic downtown area is nice. It's a college town, but classes should be ending right about now, so it goes from busy college town, to a quiet, peaceful place when the students leave.
Not sure how much time you have, but making a detour over to the Shenandoah National Park is an option. If you could detour over to Skyline Drive, there are a bunch of places to stop for the night there. Scenery is some of the best in the east. It's a bit hilly, and speed limit is I think 40, iirc? But a beautiful drive in spring for sure.

To clarify my above post, I was talking about Harrisonburg, VA, not Harrisburg, PA. You will pass through both. Harrisburg, PA is more of a small city. Harrisonburg is the sleepy college town near the Shenandoah National Park I was suggesting stopping at above.

You might try doing a search for "free dispersed camping" along your route. Another option would be to trace your route on Google Maps and look for RV friendly business. Walmart, Sam's Club, Cracker Barrel, Cabela's etc come to mind. (The Cabela's in Hamburg, PA has a HUGE lot and lots of services off of that exit on I-81)
Do VA and PA allow overnight stays at rest areas? They are not the ideal place to stay, but if you take a pair of earplugs along, you should be able to get a good night's rest.
