I am installing a new aqua magic 5 to replace the old original aqua magic
which has
the mounting bolts at 5 and 11 o'clock, the new one bolts on the normal way
at 3 and
9 o;clock. the ? is how do I turn the old flange or remove it. the flange
will not move and
I don't want to force it and break something. I suppose I can cut new
notches at 3 and 9
if I have to. Please enlighten me.

Larry,
I just did the same project, in my case my old flange was also warped so I had no choice but to replace it. I was able to "motivate" it to start turning and was able to unscrew the old flange quite easily once it started turning. The hardest part for me was removing the old screws that were holding it in place.

Cutting new slots simply can't be done with the flange in place.
There should be six or eight screws holding the flange to the floor. You did remove them? To remove the screws, go to a fastener place if you have to, but get the 3/8 drive that will fit the screws that hold the flange to the floor.
Next, cut a 2x4 so it just fits to be turned at the flange and rill two hole to match the hold down bolts. That is your wrench to unscrew the flange from the tank.
Maybe I shouldn't say unscrew....
If you can move it, you only have to back it up 60° to get it where you want it. If you do that, the seal of the thread at the tank will probably still be good. All you need do then is drill and put the screws back down. (Be nice to the NO and use stainless.)
Still can't turn the flange?
It was caulked down real well at some time. Sharpen a putty knife and push it under the flange all the way around and try again to unscrew it.
On my '73 the flange is glued to a piece of ABS pipe that screws into the tanks top. I also caulked it carefully because we do use the shower.

Here is a "GMC special purpose" tool I made to unscrew and install the flange ...

My old flange was glued to a length of pipe that screwed into the top of the black tank.
Note that when reinstalling I had to pull up on the top of the tank to get the threads started.
