I've been towing a Jeep Wrangler, and while it was a great dinghy, I wanted
something a little lighter.

I just bought a 99 Chevrolet/Geo Tracker 4WD Convertible with manual shift.

The people that owned it previously towed it behind a motorhome and told me
to put the transfer case in neutral (of course) and to put the transmission
in second gear.

If anyone has any experience in towing these great little cars, I have a
couple of questions:

Why second gear and why not just keep the transmission in neutral as well?

Does the car have automatic locking hubs? I can't find any documentation on
it. If they don't lock and unlock, I assume that I will be better to get
manual hubs. Any advice about hubs?

I have a 2000 Tracker convertible auto trans. With the automatic the owner's manual instructions are to put the trans in Park while towing with the transfer case in neutral. There are automatic hubs on mine and it was hard to find any info on them when I needed the info but they are there.

You place it in gear to provide resistance to rotation. If the transmission is left in neutral, the lube in the transfer case gears will cause them, and the transmission gears, to rotate. Why second gear? I have no idea.... might be a compromise between leverage and torque transfer.

I tow an earlier Sidekick. BUT... I have an SOB (using) friend who has a "Suzuki Grand Vitara" that is very much like your Tracker.

The transfer case is different from the earlier Sidekick/Trackers. It has full-time four wheel drive so it doesn't "need" locking/unlocking hubs. It has a solid metal plate in place of a hub. It looks to me like it could be replaced with a true 4x4 hub, but I am not sure if it would stop the rotation of the running gear.
