I know what it was designed to do as I am a 100 ton licensed captain and
recently sold my (after 16 years) 53' Bluewater. And it is a leftover. BUT,
what's the best way to get the heat out of the engine compartment when you
park? Blow in cooler air or suck out the hot air?

That's the question.

Dean,

My beloved PO installed louvers at the rear of the engine compartment
and they seem to do all that I need.  If I were to install mechanical
ventilation I would suck out of the engine compartment so as to minimize
any chance of pushing gases into the coach.  I know that underway there
is a lot of pressure in the engine bay and it will happily seep into the
coach, but any chance to diminish that is a plus in my book.

Just leave enough space around the side vents so they will work when your
moving.
There is pressure when traveling in the upper area.
