There were four of these embedded in the butyl rubber window sealant on the fixed glass portion of the side windows. Do I need these? Are they spacers of some sort? 3/8" ratchet handle is adjacent for scale reference.

Yes they are spacers. Check the video on Youtube by Jim Bounds on rebuilding windows as its well explained there.
