With the countless hours I've spent under my coach the last few weeks, I noticed my trans lines, which had been cut and a piece of hose ran between the ends...were quite rusted and weeping fluid. The line at the radiator is 5/16 OD inverted flare? The fitting size is 5/8 ...will a 3/8 OD line 5/8 fitting seal properly or is the cone a different size? Any insight would be appreciated.

Yes , the 3/8 fitting will fit just fine.
When you connect the 3/8 lines to the transmission be sure to use straight threaded fittings with a copper washer under them. DO NOT use tapered pipe thread fittings. Some transmissions use pipe thread (which is the same threads per inch as ours) but the GMC motorhome transmission does not. Some have forced in pipe thread fittings but there is a possibility of cracking the aluminum case.
You should also run the lines along the rear bottom of the radiator to the drivers side frame , back along the frame then in toward the transmission
This allows for better support of th lines and keeps the away from the heat of the engine and exhaust.
I used steel sections of preflared 3/8 inch brake line and joined them with brass inverted flare couplers.

Don't the trans cooler lines also ground the radiator?
